During the summer you can usually take The Jacobite steam train from Fort William past Ben Nevis, over the Glenfinnan Viaduct and along the Road to the Isles all the way to the fishing port of Mallaig. It usually stops for a while at the Glenfinnan Station Museum.

UPDATE 2024
Please note it's not yet clear whether the train will be able to operate in 2024. You can read a statement by West Coast Railways (dated 20 March 2024).
The train operator is no longer taking bookings for the steam train.

The alternative is the regular train service operated by Scotrail between Fort William and Mallaig (the same route as the steam train).

You can stay and dine at Glenfinnan Station
